La storia dell'Hospital Pequeno Príncipe risale al 1919, quando un gruppo di filantropi fondò la Sociedade Protetora dos Menores Desamparados (Società per la protezione dei bambini abbandonati). Nel 1967 divenne noto come Hospital Infantil Pequeno Príncipe (Ospedale dei Bambini del Piccolo Principe), ispirato al famoso libro di Antoine de Saint-Exupéry "Il Piccolo Principe". L'ospedale ha anche un istituto di ricerca che conduce ricerche all'avanguardia in vari campi della medicina pediatrica. Il Pequeno Príncipe Research Institute (PPRI) ha oltre 200 ricercatori e collabora con diverse istituzioni nazionali e internazionali.
Oltre alla sanità e alla ricerca, l'Hospital Pequeno Príncipe è impegnato anche nell'istruzione. Ha una scuola per infermieri, un programma di residenza per studenti di medicina e offre diversi corsi per operatori sanitari.
